Atkinson pulled up with his hamstring immediately following a delivery of the fourth over on Saturday.
The England team indicated Atkinson felt some "soreness" and was to take time off the field for further assessment "during the day".
The concluding match of the tour beginning on 4 January begins at the end of the week.
The visitors have previously lost key quicks Mark Wood due to knee trouble and another paceman because of a side injury during this series.
A replacement bowler was brought into the squad as cover for Wood.
